Partially! Zapdos can still be found in the Power Plant and Articuno can still be found on the Seafoam Islands. The main difference is that Moltres is found on Victory Road rather than on Mt. Ember.

Theoretically, Articuno is the strongest of all legendary birds. However, your Level 12 Butterfree might one shot if Articuno attacks with ice beam, which is super effective. Level it up a bit more or have a Pokemon learn false swipe and bring down the HP to 1 - then it's pretty easy.

Restart the game and try again. I find that it is usually good to restart if you haven't caught them within 40 Pokeballs or so because once they use all their moves, they will use "struggle" and will damage themselves to death.

You should save before battling. You could try to freeze or put them to sleep. Try using a dusk ball (it works better in caves) or timer ball (it works best after 20 turns), but only if you can get them.
