What do I do if the Kimono girls weren't there? Do I have to do this at a certain point in the story?

They appear there after you have beaten all 8 gym leaders. Go see Prof. Elm, he will tell you the kimono girls need to see you. You must defeat all 5 in the Dance Theater (they have the first 5 EEVEE evolutions). Once you defeat them they will give you the silver bell and tell you to go to the whirlpool islands. Then they will be there and Lugia will appear.

It's basically the same as getting Lugia in Soul Silver, but with a couple differences: Ho-oh is in Bell Tower instead of Whirl Islands, and you'll need clear bell and rainbow wing instead of silver bell and silver wing, respectively.
