Suspect everything, and don't stop looking until you've found the source of this smell.

    Unfortunately, in this situation, there is no other way but to remove your carpet (and throw it away, since the urine smell has now permeated throughout the carpet), deal with the urine problem definitively (if necessary: new flooring), then putting in new carpet. The other option is to move.
