When I pulled my cables off and the bike engine is turned off automatically, shouldI leave it charge for longer or is something wrong with the charging system?

First of all, are you asking about charging the battery? If so, then you should have the charger set to trickle and let it charge overnight (8hrs). If the battery is good it should be charged, if it is not, then the battery is bad and needs to be replaced (make sure the charger is plugged in).
