The Windows 98 CD will not run/try to perform an upgrade if it detects a newer version of Windows if you run it in your host OS by mistake. Most newer computers won't even be able to boot from the Windows 98 CD, and it will not format anything unless you tell it to. So there's basically no risk of this happening.
