How do I get free master balls in Sinnoh?

You either have to cheat or get another game and continue to transfer master balls over from that game. To do that, you will have to restart the other game every time, but in my opinion it isn't really worth it.

Repeat balls only increase the catch rate of Pokémon you've caught before, any ball will do, repeat balls are just recommended because you'll be catching a lot of the same Pokémon.

How do I get a shiny Unknown?

There is no guaranteed way to find one. The only thing that will help is perseverance, and possibly putting a Pokémon with the ability "cute charm" at the front of your party. Apparently this will make shinies more common.
