It can only be found on six randomly generated tiles on Route 119 by fishing. Using a super rod for this helps a lot, as the only other Pokemon you can catch with a super rod there is Carvanha.

You can get the master ball in team Aqua/Magma's lair (it will seal up after catching/defeating Kyogre/Groudon, so get it before!) or from winning the lottery at the Lilycove store. (You enter the lottery by talking to the receptionist on the right on the first floor.) Trade with many different people before entering, as the time is broken so you can only do it once. On the lottery is a ticket with an ID number; if you have a Pokemon with that ID, you will receive another master ball.

Once you have increased Feebas's cuteness, you cannot reset it. If Beauty did not increase when you fed the indigo Pokeblocks, you will have to get another Feebas and restart. Thankfully, if you did not change the "Trendy Phase" at Deford since catching Feebas, You will be able to catch a new one in the same spot as the first.
