Where to find Rayquaza in Pokemon Ruby?

Rayquaza is located at the top of Sky Pillar. You'll have to go through a few puzzles. Once cleared, go to the middle of the rock circle and you will see Rayquaza lying down. Save before attempting to capture Rayquaza; also make sure you have plenty of Pokéballs as it will be level 70. Be careful as Rayquaza knows the move Fly -- it could fly up at any time.

What can I use if I can't get the master ball to catch the legendary Pokemon?

Use the timer ball to catch Groudon (in ruby), Kyogre (in sapphire) or Rayquaza (in every game). Or, you could use a net ball to catch Kyogre.

There's one in the Team Magma hideout, but if you've passed that point in the plot, it's too late. You can also get them from the lottery game if one of your Pokemon's Trainer ID matches all 5 digits with the lottery number.
