What should I do with the shims that I put under the lower cabinets?

You should leave all shims in place. The ones in the back get cut off, screwed through, and covered by the counter top. Those underneath should be cut off at the edge of the cabinet so they don't interfere with adjacent cabinets.

What if the placement of upper shelving does not wind up covering two studs? How do I secure it to the wall?

Screw a horizontal metal plate with thickness of 2 mm and height of 100 mm between two studs, and use a self drilling screw to install the cabinets. To further secure it, repeat the same at the bottom. Each wall unit should have 2 screws at the top and 2 screws at the bottom.
