Yes, there always has to be water in the sink. Water doesn't compress, so when you force it through with a plunger, it puts force on the clog.

What if the garbage disposal starts to leak from the bottom when I'm plunging the other sink?

You just have an extra cheap disposer that's not built for any pressure at all. As long as it still works after clearing the clog and doesn't drip anymore, you're all set.
