I have a 2004 V6 VW Holden, and I want to put a pod filter on instead of the standard air box. What do I do with the sensor that connects to the air box?

Most intakes will come with a Mass Air Flow spot, so you take your existing one out of the stock intake and connect it into your aftermarket intake in the same spot. Be sure to orient it in the same way as it was in the stock air box, otherwise it will flag your "check engine" light.

What should I do with my air flow sensor that's attached to the air stock air filter? Do I have to detach it permanently?

Usually air flow sensor is a separate unit, held in by some screws bolted to the air box. You should take out the air box completely and connect an aftermarket intake to the airflow sensor. If there is a separate sensor within the airbox, there should be a place where this sensor mounts on an aftermarket unit. If not, then make a place for it manually.

Is the air intake on top of the engine or does connect to the side where the air box is?

The air box is no longer necessary if you're planning to add a cold air intake. It's rather pointless to do, since it's a plastic enclosure which soaks up heat from the engine, while an aftermarket air intake goes around the engine to avoid that.
