Nothing "happens" to them. If your Sim gives birth to an alien baby, the baby will grow up in your game as a typical Sim would. In Sims 2, the only real difference between aliens and typical Sims is their appearance.

If the aliens have children, will they be alien?

They often will be, but it's not a guarantee. Alien genes tend to be dominant in Sims 2 (making typical Sim genetics recessive). However, any inherited recessive genes can be stored and passed along, so it's possible for children of aliens to end up with a mix of non-alien and alien genetics. Green skin tends to be passed along most of the time, though.

It's not really certain as to why; there was probably just a change in the code that disabled the cheat. That being said, Knowledge Sims can unlock the "Summon Aliens" aspiration benefit with FreeTime installed, which raises the chance of being abducted by aliens at any telescope.
